Balboa Park is an amazing resource for caregivers of young children. It is a beautiful park and central base for multiple museums including, but not at all limited to; Reuben H. Fleet Science Center, San Diego Air & Space Museum, San Diego Automotive Museum, San Diego Model Railroad Museum, and the San Diego Zoo. The only real downsides are deciding what to do and that parking can be tricky - arriving early is helpful.
When visiting with children, prioritizing is imperative. It is easy to become overwhelmed so map out a game plan ahead of time. This will prevent you from wasting time consuming the vast map and wandering when you visit. Consider your child's interests and start there. IE, if your child is train obsessed like ours, the Railroad Museum is an obvious choice. Whatever your child's interests, I have no doubt they will find something relatable.
Another option however, is to visit the park in general. There is a lot of space for running, paths for walking, gardens for exploring, and grass for picnicking.
